I wonder if it was a good idea bringing up the matter of cleanliness; I feel like we could have assumed it was a matter that just got taken care of (or was ignored, to everyone's benefit), as is what seems to usually happen in fiction.

I'm not sure. It's kinda a question of social norms in another world...hard to answer.
Depends on the type of Pokemon, I guess; a more animalistic Pokemon probably wouldn't raise eyebrows, but . . . well, we all know what some people think of Gardevoir. ._.
I couldn't seen any value judgments made at the very least.
