The explanations in Prometheus are about the Space Jockeys mostly, not the xenomorphs themselves.
In Res, Weyland-Yutani is out of business. Which is kind of silly, because the Alien itself was only ever a facade of a villain with Weyland-Yutani being the true villainous force. 3 was more of a prison drama character development thing, but also with an Alien. Its biggest addition to the mythos was suggesting that an Alien takes traits from its host, although a lot of supplementary material has since blown that way out of proportion (including Prometheus, in fact, if the ending stinger is anything to go by). For the most part, though, it was a completion of Ripley's character arc and a redemptive story about prison monks.
^ The thing is that there's no real way to explain Space Jockeys that lives up to their mystique. Prometheus did it as well as it could perhaps be done, but that doesn't mean leaving the question open wasn't a superior approach. I respect that you prefer answers over mystique, but in that case, the Alien mythos probably isn't your kind of thing to begin with. There's been a lot of comic books, games and books that attempt to explain things, but all those explanations fall flat when compared to the intrigue of ignorance the core films provide.

I really do hope Prometheus becomes a franchise of its own not tied to Aliens mythos except by some associations here and there. I see some really good potential there, but it's not within the Alien stuff (Except for Weyland-Yutani, of course. Weyland-Yutani are best villains)
From what I read on wikipedia, that's what Ridley Scott wants, have the possible sequels be even more tangential to Alien. It would basically mean that we have this universe with two stories told in it. How about that?

I'm okay with the former, but the latter makes me fume. Follow-the-your-partner is the exact reason why we now have Dark Avengers instead of Thunderbolts.
The further from Alien the better, probably, but it might be too late. It also sort of established itself as a "monster movie", at least in part, and fanbases are always hungry for content. The thing about Prometheus is that it spends some of its runtime trying to be a prequel to Alien and other parts trying to be something completely different, and whenever it's trying to be a prequel, it feels like an imitation rather than a part of the same whole.
I mean, I can't be the only one disappointed with how the alien organisms in the movie were handled. The movie is great atmospherically and still managed to create significant tension, but compared to the original Alien (and I guess this will always be the thing), the monsters felt uninspired. For instance, the kraken-like tentacle monster towards the end resembles the Alien in terms of lifecycle, but is otherwise a completely generic and forgettable monster but for the film it was in.
All that said, Prometheus shows a lot of potential as its own thing while also proving how tragic the fall of the Alien franchise has been. If you haven't noticed, the bipartisan filmgoer in me and the Alien fanboy in me have entirely different opinions on this film.
Right now, I just hope that the Alien at the end of the film was a huge mistake and that they'll go back to the original design if they decide to reuse the monster.
You are completely right about that. Which is basically why I like prometheus, the references to alien might have hurt your understanding of it but to me, they are nods to a story I don't actually care for.
Still, why can't they stick with the name.

Man, to be worse than Burton's Alice you have to be really dedicated to sucking. You have to go at sucking with the same fervor most movie makers do at making something good.
