I always thought for that stuff the Ditto just clones it.
If a population needs genetic diversity, it can collect some kind of biopsy from multiple samples and do the chromosomal mix itself.
Think of ditto as an artificial matrix

Ditto uses transform which transforms into an opposite sex clone

Genderless pokemon still have a sex and inorganic pokemon get built using ditto
But they can't reproduce with anything except Ditto, so that doesn't make sense.
Clearly, Ditto teaches them how to love.
But they still can't breed with others afterwards either

Ditto-Babies are actually always Ditto, they are just stuck in another form forever.

...Also, Latios and Latias are freaky. Using the souls of dead members of their species to power themselves up
