People saying a work is more complicated than it actually is
I think the one hit hardest with this is Evangelion. It is not largely a mindfuck, with the exception of the last two episodes and the movie, and even the movie becomes mostly comprehensible once you read some background material.
FLCL has some weird shit going on, and not all of it makes sense, but the broad strokes of the story are understandable.
Homestuck is not especially complicated, and compared to some time travel stories it is downright tame in its simplicity. Problem Sleuth has things that go one that are harder to understand.
House of Leaves is not an impossible to follow mess. Did I understand it at a thematic level? No. Was I able to follow the general thrust of events? Yes.
Brazil makes perfect sense. There's hardly an ounce of mindfuckery in it.
Did I understand the ending of Ergo Proxy? No. Was it possible to figure out what the Proxies are, what happened, and what will happen? Yes.
Eraserhead is really the only commonly held up mindfuck film that I've seen that held up to the hype.

Er... isn't FLCL a comedy though? At least to a large degree anyway, though not entirely.

I understood Zardoz perfectly. Its message was very clear:

That's almost as awesome as a gun that shoots little guns.
